Last year, I paid $44 for my city tax. This year, the only difference is that I have a capital gain of $3,000. However, TurboTax indicates that I owe $2,342 and asks as below

This amount seems excessive to me. I cleared and started over twice. But the number is the same. TThe federal and state taxes due are what I expect.
After visiting the city website, I manually filled out the tax form (but haven't submitted it yet), and it shows that I only owe $115. Can I disregard the TurboTax calculation since I can manually file on the city website?

You can do that as long as the city tax is not included in what you owe on the state tax return. If it is, you can try deleting the city tax return and that may remove the tax included in your state tax return as follows:
1. Choose the Tax Tools option on your left menu bar while working on your return
2. Choose Tools
3. Choose the Delete a form option under Other Helpful links
4. Find the city form in the list and delete it

Yes, the CF-1040 forms would report your city taxes only. As long as you didn't have city taxes for other cities besides Grand Rapids, you can delete those forms.
It does not appear that the city tax is reported on your state return for Michigan. To be sure, I suggest you review your Michigan tax return. The state tax is listed on line 17. Look at the lines below that to insure the City tax is not included with the tax due on your Michigan tax return. If not, then your federal and state taxes should remain unchanged after you delete the Form CF-1040.
For reference, I was able to file the city tax by manually filling out the form rather than uploading the TurboTax-generated file. That method works for me. The city tax site requested only the first and second pages of the 1040 form.
It seems that the due balance calculated by TurboTax is the amount I have already paid from my paycheck. I'm not sure why TurboTax indicates that I owe money.
Anyway, everything is OK
