In 2017, my wife is on w-2 and I will be on 1099. Can we still file jointly if we switch to self-employed version of Turbotax?

Yes, you will be able to file a joint tax return. When you are filing out the income information the program will ask you who the W-2 belongs to and then who the 1099 belongs to. Just follow the prompts and answer the questions, the program will guide you as to what information to put where.
