Im getting $1000 back federal. I am getting back $650 for NJ. I owe $700 for CA. I am being asked how I want to pay for CA. Can I not just deduct it from what I get back?

NO, you cannot pay a state tax due from a federal or other state refund.   Choose pay by check then you can mail in the payment, or pay it online at the FTB website,  once you've received the other refunds.
