If you have not filed yet, manually enter the payment under the Deductions and Credits page where it says "Estimates and other taxes paid."
If you already filed and forgot to enter the payment, the IRS will eventually catch on to the fact that you overpaid, but it probably will take a few weeks. You may get a refund (if you claimed one) and then a second check later for the overpayment.
