If my husband and I both get paid through our S-corp, would we be double counting that income if we enter our W-2's and our K-1?

Ok ... ask the person who prepares the corporate return to explain it if you still have questions but the short answer is no, you are not being double taxes because the wages on the W-2 were a deduction on the corp return so the K-1 income is the amount in excess of the wages.  You MUST enter all W-2s and K-1s on the return or you will get a letter from the IRS later.
