If I (w2 Employee) pay health insurance out of my income, would I enter those amounts under the self-employed health insurance area or another place?

If you pay for your health insurance via payroll deductions, then the are already pre-taxed amounts and you would not enter anywhere else.

If you paid for your own health insurance (independently from employer) with after-tax monies, then you would enter under the Medical section, unless self-employed. In that case, you would enter under your schedule C for your business.
