Unfortunately, the state will go by what is entered on the W-2 form to determine what your income for that state should be.
If you cannot get the company to correct the W-2, you can look for an option on the resident state return you prepare called "credit for taxes paid to another state." You might be able to get the taxes deducted from your resident state by using that option.
