I was unable to pay my 2016 ES Fed #4 pmt online. I got locked out, had to wait for someone at IRS to straighten out my access. I now have to pay ES #4 by check before 4/18/17, and the pmt#4 for 2016 I made online got applied to 2017 because of the system

At this point I will be getting a refund for 2016 anyway, even if I don't say I paid it. In theory, the check I will write in a week once IRS sends me a letter saying they are incapable of applying my 2017 payment for 2016 tax year will clear before 4/18/17. Am I risking anything by saying that I have made this payment when I file?

It's not likely.  The IRS usually looks at the money they have on hand that is tied to a particular social security number and either release the refund for over payment or they send a bill for any balance due remaining.  The latter could produce a bit of interest but based on your statement in the question you are quite confident that you won't owe any additional money.

Than you! I contacted the IRS Taxpayer Advocate, who gave me a direct line to someone at IRS who WAS able to make the transfer yesterday. I was advised to wait 2 weeks for it to clear the system, not make an additional paper payment, and then file my return (and receive a refund) before April 18.
