I used the desktop app to prepare my return, but ended up filing an extension. For some reason, I ended up filing my extension online. Can I still use the desktop app?

yes you can file using the desktop app but you must enter any extension payments in the Tax Payments worksheet. The extension form does not need to be included in the e-file. In fact, the only way to include it would be to print it out and mail it in with your return.
if you want to verify that the IRS got your extension you can get an account transcript online at the IRS website.
The transcript will be list as code 460 with the due date of the return and the amount of the extension payment if any.

If the IRS received your extension request, they already know it and have it in their system. You do not have to send it again when you file your return.
When you requested your extension you were supposed to pay your estimated tax due. Did you enter the payment you made into your tax return? Go to Federal>Deductions and Credits>Estimates and Other Taxes Paid>Other Income Taxes
