I used 2015 California state tax refund of $542.00 and applied to es tax. Did my 2016 state tax liability reduced by the said amount?

Yes, it would reduce your state tax liability as long as it was accounted for on your tax return. If you transferred your previous year return into this years return this would have also came over. If you didn't transfer your return you would have needed to manually enter it. 

This amount would show up on line 72 of your 2016 CA Form 540.
