Are they correct about that? Did you omit a W-2 when you entered your income? If you e-filed it without entering all of your W-2's and then went back onto your account and tried to add it later, that does not work, so it would not have been transmitted. Check over your return and see what W-2's you entered. The pdf of the worksheets will show what you entered.

Do you mean that you entered all your W-2s in your tax return, but the IRS did not receive the W-2 from one of your employers? Did you get a notice or letter from the IRS? What exactly does it say? What does it say you should do? What is the notice number or letter number at the top right, starting with CP or LTR?
