I started my tax filing but did not complete it. My wife then used a new account and completed a married filing joint. Is that fine?

She filed married jointly including both our incomes, etc. Is there a problem with using a new account

No, it should not be a problem.  

 

Since you set up a new account, you will not have any of your information carry forward from prior years so I would just recommend you ensure all of your information is correct before proceeding to file.

You might want to clear out your first account so it doesn't confuse you.
