I started a new job in October 2017 and the health insurance doesn't take effect until 90 days after hire date. How do I go about this? Will I get charged for a penalty?
It was technically out of my control during this time.

Yes, unless you have a situation that waives the tax penalty for not having qualified health insurance. Having to wait 90 days until your employer will let you have health insurance is not one of the situations that waives the tax penalty for not having qualified health insurance. Please see the FAQ "Can I avoid paying the health insurance penalty?" below.
TurboTax walks you through a series of questions to determine whether or not you are subject to the healthcare penalty. See below for instructions on navigating to the "Health Insurance" section of TurboTax.
