I started a new job in October 2017 and the health insurance doesn't take effect until 90 days after hire date. How do I go about this? Will I get charged for a penalty?

It was technically out of my control during this time.

Yes, unless you have a situation that waives the tax penalty for not having qualified health insurance. Having to wait 90 days until your employer will let you have health insurance is not one of the situations that waives the tax penalty for not having qualified health insurance.
