I see the amount I owe to IN has been deducted from my total 2018 Tax Refund on the Tax Home page. Does this mean that turbotax will automatically pay my return for me?

NO Never...

You pay the state separately.....the whole thing.

There is an FYI page that shows a "NET" that is supposed to make you feel better....but that's just a touchy-feeley thing that is failing and confusing people.

You cannot direct any of your refund to a different tax authority...never.
