I purchased a truck from my father 5 years ago, and have since been responsible for its upkeep and expenses.Never got around to having him transfer the title to my name.

The insurance is under my fathers name but I am listed as the primary driver. I am trying to write off the miles from 2016 as I am self employed and have used the vehicle in question for work for all of 2016.

For other than Tax Purposes it is advisable to have this vehicle titled in your name as soon as possible. Otherwise, the fact that you are not the Titled Vehicle Owner does not create an issue when deducting mileage for business purposes.
