I paper-filed and received form 3531 from the IRS for missing info. Can I e-file with the missing info completed? Or do I need to paper-file with all returned paperwork?

E-filing for tax year 2018 or any other prior tax year is closed.  You will have to mail the required forms to the IRS.

with the 3531, you only need to send the documents/forms requested.  you do not and should not submit your entire return.

No. You "need" to follow the directions in the letter you got from the IRS *EXACTLY* to absolute perfection. Any deviation is not an option unless you want processing of your return and refund to be delayed indefinitely.
