I owe the state. I changed my payment method from "direct from my bank account" to send by check. I'm worried that I'll be paying twice?

 If you changed it before you filed then you will not get charged twice,as long as you have removed the first method and selected pay by check.If you are still concerned you can always contact your state department just to verify your payment method if you choose so .
