I owe federal and getting state refund. filed both electronically at same time. Will they take my state and apply to federal?

NO they will NOT ... it cannot happen.  The federal balance due can never be paid with the state refund automatically as the fed & state systems do not interact.   In the FILE tab step 2 this was not one of the options you were presented ... you have until 7/15/2020 to pay the federal balance due in full to avoid penalties and interest.
