I live and work in Missouri, and received a W-2 and 1099-misc through a lawsuit settlement. The W-2's employer state ID is New York. Do I file this as MO or NY income?

Usually, the source of the income is where the work was performed.
So if you live and work from MO but the W-2 Employer is located in NY, you will only have to file a resident state income tax return for MO. You will have no NY state income tax filing requirement.
