I just agreed to pay $39.00 out of federal refund. Does that mean when I pay what is owed to state. the rest is my refund?

Your Federal refund cannot be used to pay your state taxes due. The $39 is for the refund processing service, which allows you to pay the fees to prepare your return to TurboTax from the Federal refund. If you owe any state taxes, that will need to be paid separately.
