Thank you @JTR84 for posting this question. I am also encountering the same issue and would like to understand the reason for the price charge if the Quickbooks Self-Employed Tax Bundle comes with TurboTax Self-employed (1 federal, 1 state return included). 
When available, may an Intuit Turbo Tax representative let us know how we can have the Turbo Tax payment reflect our Tax Bundle subscriptions (i.e. take off the charges for Turbo Tax's 1 federal and 1 state filing since it comes with the Tax Bundle)? 

A little background context (what I am seeing in TurboTax while filling out tax returns):

I verified that I was using the same login username/email, and I was able to connect my Quickbooks information to TurboTax Business, and when it imported Quickbooks, I saw a message that stated

"Since you use QuickBooks Self-Employed, we upgraded you to TurboTax Self-employed at no extra cost."

However, instead of "Turbo Tax Self-employed," it switched to Turbo Tax Premium (which seems to be the updated renamed version for Turbo Tax Self-Employed after it combined with Turbo Tax Online Premier, but let me know if I am mistaken). When I reached the "File" section, even though I have the Self-employed Tax Bundle subscription, it is still charging for Turbo Tax Premium and 1 state federal filing.

Hey @JTR84 , this is just a temporary solve for this issue, but I went ahead and asked Quickbooks customer service to give me a call (when you go into your Quickbook's site, click on the help icon on the upper right toolbar, then click the button on the bottom "contact us," after typing a quick search of your question, you can go to the bottom and click the "Call back" option for customer service. 
After talking to them, it seems like multiple customers are having the same issue, so while they are addressing the issue on their end, they gave 2 options: (1) they will provide a service code which will cover the cost of the 1 federal and 1 state filing, but will take about 2-4 weeks to process, or (2) you can go ahead and pay it now and Turbo Tax will reimburse you, the reimbursement may take 2-4 weeks to process.
[Edit: Made revisions above - the service code should be sent to you fairly quickly, it is the reimbursement that may take 2-4 weeks. Pardon the mix-up.]

I am having the exact same problem. I was planning to call customer service today. I had a similar issue last year and was able to receive a refund after I called, but I would prefer they would resolve these things on the front end!

I have experienced the same thing and I called TurboTax during the evening hours, and the guy was no help to me at all. He seemed to not even know or understand about the TurboTax bundle so then I have called and talked to QuickBooks a couple times you put in for them to give you a call back. They told me the same thing. Another reply had said which was that they are having trouble with the bundle codes working when you import your info to TurboTax it’s also trying to charge me and quickbooks helpdesk told me that they would email me a code, but she did say it may or may not work. They’re trying to work out the issue. She suggested that I go ahead and pay for it and then call them back I guess and then they would give me a refund, but it would take about 2 to 4 weeks to go through so I’ll be waiting for my email with the code to try. I did record my phone call which I would suggest for anybody to do on the iPhone you’re able to hit the little three dots and hit record so hopefully this code will work

I don't think the SE bundle is still available. Looks like you now can do the tax return inside of Quickbooks. Will this help ?

I actually just got off the phone with Turbotax about this exact problem. I have never had a problem with this before after using self-employed for 9 years, this is the 1st time.  I started my taxes a couple of days ago and when I left it it did say the filing was included.  I didn't have to pay extra. But today I signed back in to finish it and it is not saying I owe $138.  It's a Saturday and I can't call Quickbooks because they are closed so I called Turbotax.  After much confusion about the issue and being told that I might have been disqualified for some reason we concluded that it was a problem on Quickbooks end.  Probably something to do with the system recognizing that I already paid for these features.  That means there isn't anything Turbotax can do from their end.  I recommend calling Quickbooks first since it seems to be a problem with how the account is connected.  I am going to call them on Monday and see if they can either reconnect the accounts or give me a service code because Turbotax can't do it.

i was on the phone with turbotax for a while who told me to call quickbooks which i did. They informed me it was a clitch they were working to fix and should be resolved by the Aprill 15th deadline. However, if i didn't want to wait i could pay the fee and it would be reimbursed, but i'm not sure the procedure. They do admit it's their fault and i do think we'll be reimbursed, just don't know h ow long or how much of a hassle it will be .

Same exact problem for me.  For 2023 Tax Year, they refunded me after I paid for the filing. For the 2024 Tax Year, they denied my refund!  Now I have to continue to call to get help for the 2024 refund, and now also have to request the refund for the 2025 Tax Year.  Intuit currently owes me $279 + $279 filing fees and I am extremely unhappy about it...spending hours trying to deal with this and their products are supposed to help our businesses.

I was just denied refund even though I paid for QuickBooks Self Employed Tax Bundle:

 

"Thank you for reaching out to us regarding your recent refund request for your TurboTax Online purchase.

We regret to inform you that your request related to the TurboTax Online product linked to Case #[phone number removed] has been denied.

As explained in our Terms of Service, TurboTax Online can be used at no cost up until the point that you submit payment. Once payment has been received, the product is considered to have been used to prepare your taxes, regardless of whether you print or electronically file your return, or if your return is rejected by the agency you filed with. While refunds may be processed in certain limited circumstances described in our posted policies for refund requests, your request is not eligible for refund.

I'm getting really upset about this.  Intuit owes me a refund for TWO years of tax filings now....do I need to file a lawsuit to get their attention?  They need to get it together.
