If you already filed a joint return for 2016 you cannot change to married filing separately after the filing deadline.

I have not yet filed for 2016.  I only filed an extension to file for 2016.

You change your filing status in the Personal Info section of the program.  Click on the Edit link for your current filing status in the Personal Info section.
Why are you filing as MFS since it is the worst possible way to file a tax return if you are married?

How do I change my filing status to married filing separately

In the personal info section it won't let me change the filing status.  It keeps telling me TurboTax will determine the best filing status for me later and it stays as married filing jointly.  I have to file as MFS to satisfy the requirements of a state hearing.  I know it is the worst possible scenario financially.

In the personal information section select "Married" and that you do *not* want to file with your spouse.   See screenshot.
