You may need to run the import twice, but yes, if you are unable to import the second account, you will need to manually enter those transactions. You can try uploading the information after saving it to your computer also. If you are uploading multiple accounts, be sure to use different names so the info is not overwritten. I have this problem too... I have 5 Schwab accounts when they come into turbo tax from Schwab they all have identical names. So when I upload one then later upload another the original is deleted. Must I upload all schwab accounts at on event?
If you have not completely disconnected from your broker site, a second import may overwrite the first one. Suggestions include closing the program after the first import, clear your Cache and Cookies and re-open TurboTax. Go to 'Add Investments' and step through the import process again.
