If the IRS has adjusted your federal refund, they will send you a notice within a couple of weeks explaining what they did and what actions you need to take if you disagree with them.  Make sure you are comparing the actual refund amount with the amount shown on line 20a of the 2018 form 1040. TurboTax has a summary sheet that shows the combined refunds from federal and state which would not be the correct amount for federal only. You get federal and state refunds separately. When you said you already paid your fees, I assume you mean that you did not choose to have them paid from your federal refund.

If you had a federal and state tax refund those refunds are totally separate and are issued by separate tax authorities, IRS for Federal and the State for a State.

Why is my refund different than the amount on the tax return I filed?
All or part of your refund may have been used (offset) to pay off past-due federal tax, state income tax, state unemployment compensation debts, child support, spousal support, or other federal nontax debts, such as student loans. To find out if you may have an offset or if you have questions about an offset, contact the agency to which you owe the debt.

We also may have changed your refund amount because we made changes to your tax return. You’ll get a notice explaining the changes. Where’s My Refund? will reflect the reasons for the refund offset when it relates to a change in your tax return.
