I got married and went on my wife's health insurance in September. Because of this, I am getting penalized for my income. Could we file Married/Separate and avoid this?

I'm assuming you are referring to repayment of the advance premium tax credit for a health insurance policy from the marketplace.  If so, if you file separately, you will have to repay all of any premium tax credits you received.

There is a special calculation available to you in the first year of marriage that basically halves your household income during the period you were unmarried for the purposes of calculating credits.  See IRS publication 974 for details.
