1) send 1040-V with check, money order, cashier's check through the mails - use tracking
20 select direct debit on your return and provide routing and account numbers
3) use IRS website Direct Pay
https://www.irs.gov/payments/direct-pay
you may get a bill for late payment penalties and interest.

Anything on line 38? And Does the $408 show on line 1040 line 31 which comes from schedule 3 line 10? If not you still need to enter it. If it is on line 31 then you owe the full 497 in addition to the 408 you already paid.
To enter the amount you paid with an extension (including state extension) go to
Federal Taxes (or Personal for desktop H&B version)
Deductions and Credits
Then scroll way down to Estimates and Other Taxes Paid
Other Income Taxes - Click the Start or Update button
Next page second section Payments with Extension
Either Visit All or Click Start or Update by the extension you paid

Pull up form 4868 and complete it. It will be included with your return,

Wait, does your return line 37 tax due show just the $89 you still owe or the total 89+ extension payment? It should be only the $89. Make sure you are getting credit for the extension payment on 1040 line 31 which comes from schedule 3 line 10. If it's not there you need to enter it.
By the way, any penalty on line 38? You can probably eliminate that. Is the penalty $89? If Turbo Tax thinks you didn't pay the extension payment it may give you a penalty.
