I FILED EXTENSION BUT IT ONLY INCLUDED MY NAME, NOT MY SPOUSES HOW DO i CORRECT

If your filing status is Married Filing Jointly, an extension request covers both taxpayers on the return. Check to see if Form 4868 displays the spouse SSN in Box 3. If not, you may file another extension for only your spouse: TurboTax Easy Extension

I'm in exact same situation and box 3 has not been filled in extension form. I'm planning to file join return later on. Since our family came to US in Sept 2016 and my wife is not working. Do I need to check Box 9.

I meant Box 9 in my spouse extension form? I believe Box 4, 5 , 6 would any be 0 because she is not earning.

Box 9 is for NonResident Aliens. If you plan to file Form 1040, you would not check this box.
