I don't think my estimated state income tax payments were applied to my return

I entered my estimated payments for 2016 but it still shows an amount owed

I don't think my estimated state income tax payments were applied to my return

If you entered them, then they were applied. You can verify your entries by typing   estimated tax payments    into the search box, click Find, then click Jump to

If you still owe, then it could simply be that the amount of your estimated tax payments was less than the tax that you owe.

Did you add them after you started your state return?  You enter them under the Federal side.  So you might have to start the state again for it to update from the federal.
