I didn't see an option for VA healthcare, which I have. Thus I didn't check any of the boxes. Am I going to be penalized even though my taxes were accepted?

You were not required to select the health insurance program that you had if you were covered by a VA insurance plan. You just needed to answer yes that you had health insurance coverage all year. As long as you have done that then you should be fine.
