I claim my daughter as a dependent on my tax forms at work, but this year is her father's year to claim her on his return. Will that effect my return?

The tax forms I get from work (I-9 or something) I claim my daughter as a dependent, and from what I understand that keeps from having as much taken out in taxes. Though my daughter lived with me more, it is her fathers turn to claim her on his return. Will that cause me to get audited or effect my return, making me owe money or anything?

No.  What you claim at work only affects the amount of tax withholding and has no effect on your tax return.
