You should not be charged again.  TurboTax does not pay any balance(s) due, it only passes your payment information along to the correct revenue agency(ies).  Since you already paid the IRS, your balance due will be $0.

So I paid the IRS ( x amount of money) and the payment was accepted and my bank account has been debited. However, I did not pay my state taxes yet. So will Turbotax only direct debit for my state taxes I still owe?

If you chose to have you state taxes paid by direct debit, then yes.
