How to file with TurboTax H&B after filing an extension directly with IRS, overpaid estimated taxes

I am using TurboTax Home and Business, filed a 2021 extension waiting for some amended 1099-B investment forms. Since I couldn't file the extension directly through TurboTax, I did so directly through the IRS website.

I am now ready to file, and will receive a refund due to overpaying on the estimated taxes. TurboTax will not recognize I filed an extension, or that I've already paid estimated taxes. I need to know what to do. Walk me through it.

Do I need to mark somewhere in Turbotax what I've already paid? Is there a separate form?

Do I just e-file and mark "pay by check" and hope the IRS refunds the difference when I don't send a check for what TurboTax now says I owe?

To enter, change or delete a payment made with an extension request (Federal, State, Local) -

  • Click on Federal Taxes (Personal using Home and Business)
  • Click on Deductions and Credits
  • Click on I'll choose what I work on (if shown)
  • Scroll down to Estimates and Other Taxes Paid
  • On Income Taxes Paid, click on the start or update button

On the next screen select the type of extension payment made and click on the start or update button

Or enter federal extension payment in the Search box located in the upper right of the program screen. Click on Jump to federal extension payment

The federal extension payment will be shown on Schedule 3 Line 10. The amount from Schedule 3 Part II Line 15 flows to Form 1040 Line 31
