I received STD payments for about 10 weeks from a policy I pay for. Isn't that income treated differently than if my employer were to pay for that policy? How do I ensure that TurboTax treats that W-2 appropriately?

Yes, if you pay for the policy yourself it is not taxable income to you. If you share costs with your employer, the portion your employer paid is taxable to you. If you received a W-2 for your earnings, then at least part of the payments is still taxable to you.
