If you have already filed, then you will need to amend your return to correct the filing status. In the situation you describe, there is a very good chance you will owe money because quite a few credits and deductions are not available to married people filing separately. While we are told to wait until our refund, if there was one, has been deposited, I suggest you NOT wait until then and miss the April 18th deadline because if you do miss it and owe money, there are penalties and interest that accrue.
A separate question is why, if you are married, you plan to filed separately rather than jointly? In normal situations it is better to file jointly as that doubles the standard deduction and keep the credits and deductions available that are excluded by separate filing. In other words, if you work through the amended return using both of you, you will almost always find an additional refund is coming. It will just take some time for the IRS to process the amended return(s).
