Assuming you mean that you gave your payroll department exemption information based on filing separately, you can absolutely still file as Married Filing Jointly. I highly recommend you file that way to take advantage of the new, increased standard deduction of $24k. The information you give your payroll department is only used to determine how much withholding is taken out of your pay.
