HI I got married in 2017 and my wife and I want to file together for 2018 but I filled out my w-2 with "married but filing separately". Can we still file together?

Assuming you mean that you gave your payroll department exemption information based on filing separately, you can absolutely still file as Married Filing Jointly. I highly recommend you file that way to take advantage of the new, increased standard deduction of $24k. The information you give your payroll department is only used to determine how much withholding is taken out of your pay.
