The IRS instructions for form 8889 say to add the $1,000 to line three only if you are claiming Self-only coverage.
If you have Family HDHP coverage the extra $1,000 is added on line 7.
This has to do with the fact that if you are married, the Family HSA contribution can be allocated between you and your spouse, so the addition of the $1,000 is delayed a few lines.
Also note that the HSA is owned by an individual, not the couple. The owner of the HSA (you or your spouse) must be 55 in order for there to be an $1,000 adjustment.
Do not override the TurboTax calculations.
