Where, exactly, are you seeing tax-exempt income appearing? 

 

Enter Forms Mode and open your Form 1041. Scroll down to Other Information and try checking the "No" box on Question 1.

Then check your 1099 (particularly, your 1099-INT) worksheets in Forms Mode.
