What state are you filing?
Virginia. We live in North Carolina and both earned income in Virginia in different cities. TurboTax only asked for one city.
Individuals who are married lose certain deductions and credits if they file Married Filing Separate. I would recommend always file Married Filing Joint unless there is a very strong financial advantage not to do so (but I don't know of any).

If there is a local tax involved it will be posted to boxes 18 - 20 on you W-2. If there is nothing there it will not affect your return.
Another consideration is that you may need to purchase an additional state if you earned income in 2 states. But this should be evidenced in your W2s.
No, if you and your spouse both have Earned Income in a Non-Resident State, you can file a Joint Return to that state.
If any Local Tax is involved, it will be shown on your W-2s and TurboTax will confirm the amounts.
