Yes, use the estimated taxes you paid and be prepared for proof of the payments should you need it later. Keep all the records with your tax return, such as bank statements showing the payments.
If they were inadvertently linked to the 2020 tax return the IRS will still have this money attached to your account as long as your social security number was associated with the payments. They would pull any excess funds together with your tax return. If for some reason you should receive a refund of your estimated taxes, (check your bank account), you will need to repay it and it's possible if attached to the wrong tax year.
