Yes, there will be a penalty for the months she was not covered by insurance.
Here is more information regarding how the penalty is calculated:

If you didn’t have health insurance coverage or only had it
for part of 2018, TurboTax will check to see if you had a situation that
qualifies for a penalty exemption. If so, TurboTax will help you get the penalty
waived.
Below are reasons allowed for a financial hardship exemption to the penalty:

Hi Julie, Thank you very much for the reply. Very helpful.
Just to clarify, my wife was single and did not had a job from Jan-Mar 2018. That was the time she didn't had health coverage. Then we got married and she got covered from my employer sponsored health coverage. For the months that she was single and didn't had a job, will there be a penalty? Or is there a way to waive it? Thanks again.

When you go through the Health Insurance section in TurboTax, when you identify that your wife did not have insurance for the full year, TurboTax will walk you through the scenarios to see if she qualifies for an exemption. I added some more information to my answer above as to when a financial hardship exemption can be obtained. Otherwise, there will be a penalty for the months she did not have insurance coverage.
