When I was filing, I was notified that I had an excess contribution of $100 to my HSA. I had two different HSAs due to a job change for the year so I imagine I miscalculated.
I was intending to withdraw the excess before the tax deadline, but I got busy and forgot about it. However, that was the option I selected so $6 wasn't deducted from the refund that I received. Which I already got since I filed at the end of March.
My HSA custodian requires a form to be submitted before they can remove the excess, and I definitely will not be making the deadline. So I'm not sure what options I have here, is this something I still try to fix for the 2022 tax year (do I request an extension despite already filing), or do I handle this with the 2023 tax year?

You know the deadline is tomorrow (April 18th), right? Many HDS custodians have forms on their website for requesting the withdrawal of excess contributions. Go visit their website, and see if you can initiate the request before end of day tomorrow. It's the request that counts, not when you actually receive the money.
Then, you should receive a check from the HSA custodian in the near future, and last this year or early 2024, you should receive the 1099-SA with the distribution code of '2' to take care of paying the tax on the earnings.
It's a mail in form so I wasn't sure if the postmark date would count or when they actually process the request. The customer support person only told me that it might possibly be done in time. I suppose that's the only thing I can do for now.
Document on paper what you did and on what date(s), and then stick it in your tax file in case anyone ever asks. It's not likely to be needed, but better that you have a record in your tax file than you trying to remember what you did months or years in the future.
