we are due to pay estimated tax for myself (self employed) missed paying the first two quarters. My spouse is on w2 and gets pay with tax deducted.
So my question is when filing for estimated tax should it be filing married jointly or separately ? Because the tax return we would we filing will be jointly.
ALso, if we go for paying estimated tax with married jointly, my spouse pay is tax deducted, so how much should we pay? only my income? or we should pay for both and for tax return we can claim refund for his tax ?

When paying the estimated taxes and this is a joint payment then include your spouse's name and Social Security number on the form. Joint or individual the payment will be reported on your 2019 tax return if you will be filing as Married Filing Jointly.

But we intend to do returns jointly, so in that case if do estimated tax separately will there be an issue filing returns jointly ?
Or if we pay estimated tax jointly, then will the tax my spouse's pay deducted will be refunded when filing returns jointly ?
When filing your tax return as Married Filing Jointly any estimated taxes that are paid will be entered on your joint tax return as a tax payment, regardless if you filed those estimated taxes as an individual or jointly.
Your spouses's taxes being withheld from her wages on a W-2 will also be entered on your joint tax return as a tax payment along with the estimated taxes that you have paid in 2019.
So, its fine if i pay estimated tax separately or jointly.
Yes, that is Ok.
one other option, if possible, is to have your spouse's w-2 withholding increased to cover what would be paid as estimated taxes. withholding taxes are deemed paid evenly throughout the year even if in fact they aren't. this should help reduce or eliminate and underpayment of estimated tax penalties.
