My son owns a small lawn business. He does not make very much. Do I enter his gross earnings in both the business section and as wages from a W-2 in TurboTax? It appears to double tax him by adding the profit from the business and then his gross earnings.

No, you will only enter it in the self-employment section, not in the wages as a W-2. Otherwise, yes, it will double tax him.
