Box 1 was higher on an original W2, W2c corrected this so that both box 1 and box 16 are the same. Does turbotax pull box 1 wages for NYS or box 16 wages for NYS IT201?

Neither.

The New York return starts with total Federal Adjusted Gross Income, not wages from a W-2, then asks for specific adjustments to Federal AGI.  The Federal AGI, though, uses the Box 1 wages reported on your W-2s.  If you need to amend your returns based on a corrected W-2, you would amend both the Federal and NY returns.

Amend instructions follow.  Amended returns have to be filed by mail on paper,and it takes the IRS 12-16 weeks to process them.  You would do best to wait until you have received your refund or tax due is processed from your original return before you file the amended return.
