941 had me withhold Social Security and Medicare at the full amount, but the W2 asks for employee only contribution.

Sole proprietorship, community property state, both husband and wife drew salary.  I deposited quarterly 941 at 12.4% and 2.9% but when I try to make the W2s it's only allowing me to input the 6.2% and 1.45%

That's correct.  As an employee, half the withholding comes from the employee's pay and half is matched by the employer.  Since you are both the company and sole employee, it looks funny, but is correct.

Are you filing just one Sch C and is the spouse the employee?   Sole proprietors cannot draw a salary or give themselves a W-2 for the wages.

Or are you filing a Sch C for each spouse ?
