1099 Filing

I have a client that uses two different software to pay vendors. Can we file two separate 1099 filings or do we need to combine it to one?

So you need to give 2 different 1099 forms to the same vendor? How come they are using different methods to pay the vendors? What kind of 1099 ? I don't think you need to 1099 vendors. You need to give a 1099NEC to anyone you paid $600 or more to for the year. But not to corporations or for merchandise.
