HSA contributions made through the employer appear in box 12 with a code of W. Note that these are not necessarily contributions made by the employer but could include employee contributions as well. The point is that these contributions all came through the employer.
So when you enter the W-2, you have entered the "employer" HSA contributions.
If you want to enter "personal" HSA contributions, that is contributions made directly to the HSA not through the employer, then in the HSA interview, on the screen titled "Let's enter [name]'s HSA contributions", the second line is for "personal" (that is, direct) contributions. Note that the first line is the "employer" contribution from the W-2.
The 529 contribution is not entered on the federal return, because it is not deductible on the federal return. But some states might allow you to enter it and deduct it.
