When you enter your mileage expenses under Job-related expenses for W-2 work, at the end of the interview, you are asked if any of the expenses were reimbursed.  You would enter the amount the company paid  you for them, leaving only the balance to be potentially deducted on Schedule A.  After the potentially deductible amount is determined, there's a further subtraction of 2% of your Adjusted Gross Income, and only then do you arrive at the final deduction amount.
