The message seems to be worded in a confusing matter. Messages are the programmer's way of communicating what may happen. Sometimes they can seem confusing.
When you own property or more income generated in more than one state, it is important to complete the non-resident state(s) first, and then file your resident state last. That allocates the taxes correctly between the different states.
I believe the message should say "first" rather than "later".
As long as you have selected that you are a full year resident in your home state, then all income should flow to your resident state return. The other state, where the property is located would be your nonresident state and should tax only net rental income. As noted by @GeorgeDenseff you must always prepare the nonresident state return first, then TurboTax knows what to carry to your resident state.
Be sure you are selecting that you have a 'Credit for taxes paid to another state" or closely worded, on your resident tax return.
