I dont see property tax on my 1098. However, I do see 'Property tax paid in 2016' on my mortgage company's website when I login into my account. Is that what I should use?

Yes, you should use that number.

Property tax is not required to be reported on the Form 1098 from your mortgage company, but it can often be found somewhere on the page as additional information.
